ABSTRACT
Summary Allopolyploid Brassica juncea crops in Brassicaceae are becoming increasingly revitalized as vegetables and oilseeds owing to wide adaptability significant economic values. However, the genomic differentiation of diversified oilseed B. genetic basis underlying glucosinolates accumulation have yet be elucidated. To address this knowledge gap, we report sequencing pairwise genomes vegetable at chromosome scale. Comparative genomics analysis unveils panoramic structural variation footprints, particularly loci HSP20 TGA1 associated with abiotic biotic stresses responses between subgroups. We anchored two major MYB28 ( HAG1 ) orthologues caused by copy number variations on A02 A09 chromosomes using scored SNPs‐based GWAS that responsible for seed oil quality‐determining biosynthesis. These findings will provide valuable repertories polyploidy information enabling genome evolution studies precise selections crucial traits like functional components beyond.
