Transcriptome analysis of near-isogenic line provides novel insights into genes associated with panicle traits regulation in rice

ABSTRACT
Panicle traits in rice impact yield and quality. The OsGRF4 gene encodes a growth-regulating factor controlling panicle traits, was recently cloned. Gene expression profiling analysis can be used to study the molecular mechanisms underlying regulation. Use of near-isogenic lines (NILs) reduces genetic background noise omics studies. We compared transcriptome 7 cm long young panicles NIL-Osgrf4 NIL-OsGRF4 using RNAs sequence analyses. Eighty differentially expressed genes (DEGs) were identified. Our target up-regulated plants, which is consistent with previous qPCR analysis. Hierarchical cluster showed tightly clustered DEG LOC_Os02g47320. Ontology (GO) KEGG suggested that DEGs primarily involved somatic embryogenesis chitinase activity. Two DEGs, LOC_Os04g41680 LOC_Os04g41620, significantly enriched top 8 GO terms, over_represented term seed development, may play key roles grain shape transcription Osmyb1 also exhibited differential between NILs, an important regulator traits. By searching reported functions by co-localization identified quantitative trait loci (QTL), we determined pleiotropic involve abiotic stress resistance.
