Whole-genome DNA methylation and hydroxymethylation profiling for HBV-related hepatocellular carcinoma

ABSTRACT
Hepatocellular carcinoma (HCC) is a common solid tumor worldwide with poor prognosis. Accumulating evidence has implicated important regulatory roles of epigenetic modifications in the occurrence and progression HCC. In present study, we analyzed 5-methylcytosine (5-mC) 5-hydroxymethylcytosine (5-hmC) levels tissues paired adjacent peritumor (APTs) from four individual HCC patients using (hydroxy)methylated DNA immunoprecipitation approach combined deep sequencing [(h)MeDIP-Seq]. Bioinformatics analysis revealed that 5-mC promoter regions 2796 genes 5-hmC 507 differed significantly between APTs. These differential were grouped into various clusters pathways found to be particularly enriched 'metabolic pathways' include 'Glycolysis/gluconeogenesis', 'Oxidative phosphorylation' 'Citrate cycle (TCA cycle)', implicating potential role metabolic alterations Furthermore, 144 had both changes patients, 10 them (PCNA, MDM2, STAG1, E2F4, FGF4, FGF19, RHOBTB2, UBE2QL1, DCN HSP90AA1) interconnected five including 'Cell cycle', 'Pathway cancer', 'Ubiquitin mediated proteolysis', 'Melanoma' 'Prostate cancer' pathways.
