Abstract JASPAR (http://jaspar.genereg.net) is an open-access database of curated, non-redundant transcription factor (TF)-binding profiles stored as position frequency matrices (PFMs) for TFs across multiple species in six taxonomic groups. In this 8th release JASPAR, the CORE collection has been expanded with 245 new PFMs (169 vertebrates, 42 plants, 17 nematodes, 10 insects, and 7 fungi), 156 were updated (125 28 plants 3 insects). These represent 18% expansion compared to previous...
RSAT (Regulatory Sequence Analysis Tools) is a suite of modular tools for the detection and analysis cis-regulatory elements in genome sequences. Its main applications are (i) motif discovery, including from genome-wide datasets like ChIP-seq/ATAC-seq, (ii) scanning, (iii) (quality assessment, comparisons clustering), (iv) regulatory variations, (v) comparative genomics. Six public servers jointly support 10 000 genomes all kingdoms. novel or refactored programs have been added since 2015...
RSAT (Regulatory Sequence Analysis Tools) enables the detection and analysis of cis-regulatory elements in genomic sequences. This software suite performs (i) de novo motif discovery (including from genome-wide datasets like ChIP-seq/ATAC-seq) (ii) sequences scanning with known motifs, (iii) (quality assessment, comparisons clustering), (iv) regulatory variations (v) comparative genomics. comprises 50 tools. Six public Web servers a teaching server) are offered to meet needs different...
Gene regulatory regions contain short and degenerated DNA binding sites recognized by transcription factors (TFBS). When TFBS harbor SNPs, the site may be affected, thereby altering transcriptional regulation of target genes. Such SNPs have been implicated as causal variants in Genome-Wide Association Study (GWAS) studies. In this study, we describe improved versions programs Variation-tools designed to predict variants, present four case studies illustrate their usage applications. brief,...
