The DICHROWEB web server enables on-line analyses of circular dichroism (CD) spectroscopic data, providing calculated secondary structure content and graphical comparing structures experimental data. is located at http://www.cryst.bbk.ac.uk/cdweb may be accessed via a password-limited user ID, available upon completion registration form. facilitates using five popular algorithms (currently) seven different reference databases by accepting data in user-friendly manner wide range formats,...
A user-friendly website for the analysis of protein secondary structures from Circular Dichroism (CD) and Synchrotron Radiation (SRCD) spectra has been created.
Abstract Motivation: Circular Dichroism (CD) spectroscopy is a long-established technique for studying protein secondary structures in solution. Empirical analyses of CD data rely on the availability reference datasets comprised far-UV spectra proteins whose crystal have been determined. This article reports creation new dataset which effectively covers both structure and fold space, uses higher information content available synchrotron radiation circular dichroism (SRCD) to more accurately...
An attempt has been made to fit the amino acid sequence of bacteriorhodopsin three-dimensional density map molecule. First, seven segments were selected as being probable transmembrane alpha helices. Then each 5040 possible ways fitting these into regions helical in evaluated based on criteria connectivity nonhelical link regions, charge neutralization, and total scattering per helix. A single model that may be experimentally tested emerged most probable.
Circular dichroism (CD) spectroscopy is a widely-used method for characterizing the secondary structures of proteins. The well-established and highly used analysis website, DichroWeb (located at: http://dichroweb.cryst.bbk.ac.uk/html/home.shtml) enables facile quantitative determination helix, sheet, other structure contents proteins based on their CD spectra. includes range reference datasets algorithms, plus graphical methods determining quality analyses produced. This article describes...
Voltage-gated sodium channels are vital membrane proteins essential for electrical signalling; in humans, they key targets the development of pharmaceutical drugs. Here we report crystal structure an open-channel conformation NavMs, bacterial channel pore from marine bacterium Magnetococcus sp. (strain MC-1). It differs recently published a closed form related (NavAb) by having its internal cavity accessible to cytoplasmic surface as result bend/rotation about central residue...
A homology model of the housefly voltage-gated sodium channel was developed to predict location binding sites for insecticides fenvalerate, a synthetic pyrethroid, and DDT an early generation organochlorine. The successfully addresses state-dependent affinity pyrethroid insecticides, their mechanism action role mutations in that are known confer insecticide resistance. modelled open conformation with insecticide-binding site located hydrophobic cavity delimited by domain II S4-S5 linker IIS5...
Gramicidin, a linear polypeptide composed of hydrophobic amino acids with alternating L- and D- configurations, forms transmembrane ion channels. The crystal structure gramicidin-cesium complex has been determined at 2.0 angstrom resolution. In this structure, gramicidin 26 long tube comprised two chains arranged as antiparallel beta strands that are wrapped into left-handed helical coil 6.4 residues per turn. backbone the interior hydrophilic, solvent-filled pore side form relatively...

Circular dichroism (CD) spectroscopy is a valuable method for defining canonical secondary structure contents of proteins based on empirically-defined spectroscopic signatures derived from with known three-dimensional structures. Many identified as being "Intrinsically Disordered Proteins" have significant amount their that neither sheet, helix, nor turn; this type often classified by CD "other", "random coil", "unordered", or "disordered". However the "other" category can also include...
The crystal structure of the open conformation a bacterial voltage-gated sodium channel pore from Magnetococcus sp. (NaVMs) has provided basis for molecular dynamics study defining channel's full ion translocation pathway and conductance process, selectivity, electrophysiological characteristics, ion-binding sites. Microsecond simulations permitted complete time-course characterization protein in membrane system, capturing plethora events revealing complex mixture single multi-ion phenomena...
