MODOMICS is a database of RNA modifications that provides comprehensive information concerning the chemical structures modified ribonucleosides, their biosynthetic pathways, location residues in sequences, and RNA-modifying enzymes. In current version, we included following new features data: extended mass spectrometry liquid chromatography data for nucleosides; links between human tRNA sequences MINTbase - framework interactive exploration mitochondrial nuclear fragments; new,...
RNA-Puzzles is a collective endeavor dedicated to the advancement and improvement of RNA 3D structure prediction. With agreement from crystallographers, structures are predicted by various groups before publication crystal structures. We now report prediction for six sequences: four nucleolytic ribozymes two riboswitches. Systematic protocols comparing models described analyzed. In these puzzles, we discuss (i) comparison between automated web servers human experts; (ii) coaxial stacking;...
This study discusses changes in the value of fractal parameters determined based on functions structure S(t), generated different directions anisotropy examined surfaces. The analyzed material consisted AFM calibration standards TGT1, PG and TGZ1 which were used as models strongly isotropic anisotropic topography surfaces was imaged by atomic force microscopy. obtained results indicate that all can be described mathematically to identify any direction.
Abstract Scientists working in translational oncology regularly conduct multigroup studies of mice with serially measured tumors. Longitudinal data collected can feature mid-study dropouts and complex nonlinear temporal response patterns. Parametric statistical models such as ones assuming exponential growth are useful for summarizing tumor volume over ranges which the model holds, advantage that model's parameter estimates be used to summarize between-group differences measures uncertainty....
RNA has been found to play an ever-increasing role in a variety of biological processes. The function most non-coding molecules depends on their structure. Comparing and classifying macromolecular 3D structures is crucial importance for structure-based inference it used the characterization functional motifs structure prediction by comparative modeling. However, compared numerous methods protein superposition, there are few tools dedicated superimposing structures. Here, we present...
Brickworx is a computer program that builds crystal structure models of nucleic acid molecules using recurrent motifs including double-stranded helices. In first step, the searches for electron-density peaks may correspond to phosphate groups; it also take into account phosphate-group positions provided by user. Subsequently, comparing three-dimensional patterns P atoms with database fragments, finds matching helical (A-RNA or B-DNA) in unit cell. If target RNA, fragments are further...
As international travel increases worldwide, new surveillance tools are needed to help identify locations where diseases most likely be spread and prevention measures need implemented. In this paper we present epiflows, an R package for risk assessment of travel-related disease. epiflows produces estimates the expected number symptomatic and/or asymptomatic infections that could introduced other from source infection. Estimates (average confidence intervals) elsewhere obtained by integrating...
