Marine biogeographic realms have been inferred from small groups of species in particular environments (e.g., coastal, pelagic), without a global map based on statistical analysis across all higher taxa. Here we analyze the distribution 65,000 marine animals and plants, distinguish 30 distinct realms, similar proportion per area as found for land. On average, 42% are unique to realms. We reveal 18 continental-shelf 12 offshore deep-sea reflecting wider ranges pelagic compared coastal areas....

Oleaginous photosynthetic organisms such as microalgae are promising sources for biofuel production through the generation of carbon-neutral sustainable energy. However, metabolic mechanisms driving high-rate lipid in these oleaginous remain unclear, thus impeding efforts to improve productivity genetic modifications. We analyzed genome and transcriptome diatom Fistulifera solaris JPCC DA0580. Next-generation sequencing technology provided evidence an allodiploid structure, suggesting...

Social isolation negatively affects health, induces detrimental behaviors, and shortens lifespan in social species. Little is known about the mechanisms underpinning these effects because model species are typically short-lived non-social. Using colonies of carpenter ant Camponotus fellah, we show that hyperactivity, alters space-use, reduces via changes expression genes with key roles oxidation-reduction an associated accumulation reactive oxygen These physiological localized to fat body...

Aspergillus oryzae is a filamentous fungus that has historically been utilized in the fermentation of food products. In recent times, it also introduced as component industrial biosynthesis consumable compounds, including free fatty acids (FFAs), which are valuable and versatile products can be feedstocks production other commodities, such pharmaceuticals dietary supplements. To improve FFA secretory productivity A. presence Triton X-100, we analyzed gene expression wild-type control strain...

Fistulifera sp. strain JPCC DA0580 is a newly sequenced pennate diatom that capable of simultaneously growing and accumulating lipids. This unique trait, not found in other related microalgae so far. It able to accumulate between 40 60% its cell weight lipids, making it strong candidate for the production biofuel. To investigate this characteristic, we used RNA-Seq data gathered at four different times while was grown oil non-oil conditions. We then adapted gene set enrichment analysis...

In this work, we focus on two fundamental problems of toxicogenomics using the data provided by Japanese project. First, analyze to what extent animal studies can be replaced in vitro assays. We show that probeset-level representation achieves poor agreement between vivo and data. present a collapsing approach resolve data, as measured GSEA analysis AUC scores. Second, address difficult problem predicting DILI available microarray Using binary classification framework, our results suggest...

Functional genomics and gene regulation inference has readily expanded our knowledge understanding of interactions with regards to expression regulation. With the advancement transcriptome sequencing in time-series comes ability study sequential changes transcriptome. Here, we present a new method augment networks accumulated literature data gathered from experiments construct representation transcription factor activity. We apply on RNA-Seq set Escherichia coli as it transitions growth...

Biofuel can be produced sustainably by oleaginous microalgae when they are grown in nitrogen limited conditions. Fistulifera solaris JPCC DA0580 demonstrates higher lipid accumulation as a percentage of cell weight than other diatoms These features make it solid candidate for biofuel production so we compared the gene expression F. with its close relative and model diatom, Phaeodactylum tricornutum. The two cultured low conditions were used to calculate difference fold change expression. We...
