RNA-Puzzles is a collective endeavor dedicated to the advancement and improvement of RNA three-dimensional structure prediction. With agreement from structural biologists, structures are predicted by modeling groups before publication experimental structures. We report large-scale set predictions 18 for 23 RNA-Puzzles: 4 elements, 2 Aptamers, Viral 5 Ribozymes 8 Riboswitches. describe automatic assessment protocols comparisons between prediction experiment. Our analyses reveal some critical...
The molecular architecture of protein-RNA interfaces are analyzed using a non-redundant dataset 152 complexes. We find that an average interface is smaller than protein-DNA but larger protein-protein interface. Among the different classes complexes, with tRNA largest, while single-stranded RNA smallest. Significantly, contributes more to area its partner protein. Moreover, unlike where side chain less compared main chain, and contributions flipped in interfaces. protein surface contact...
We have been aware of the existence knotted proteins for over 30 years—but it is hard to predict what most complicated knot that can be formed in proteins. Here, we show new and complex topologies recorded date—double trefoil knots (3 1 # 3 ). found five domain arrangements (architectures) result a doubly structure almost thousand The double topology membrane from CaCA family, function as ion transporters, group carbonic anhydrases catalyze hydration carbon dioxide, SPOUT superfamily gathers...
Interactions between macromolecules play a crucial role in ribosome assembly that follows highly coordinated process involving RNA folding and binding of ribosomal proteins (r-proteins). Although extensive studies have been carried out to understand macromolecular interactions ribosomes, most them are confined either large or small ribosomal-subunit few species. A comparative analysis across different domains is still missing. We analyzed the structural physicochemical properties...
Abstract The 26S proteasome is a multi‐catalytic ATP‐dependent protease complex that recognizes and cleaves damaged or misfolded proteins to maintain cellular homeostasis. subunit consists of 20S core 19S regulatory particles. particle stack heptameric alpha beta subunits. To elucidate the structure‐function relationship, we have dissected protein‐protein interfaces analyzed structural physiochemical properties intra‐alpha, intra‐beta, inter‐beta, alpha‐beta interfaces. Furthermore, studied...
