Diverse sets of complete human genomes are required to construct a pangenome reference and understand the extent complex structural variation. Here, we sequence 65 diverse build 130 haplotype-resolved assemblies (130 Mbp median continuity), closing 92% all previous assembly gaps reaching telomere-to-telomere (T2T) status for 39% chromosomes. We highlight continuity loci, including major histocompatibility (MHC), SMN1/SMN2, NBPF8, AMY1/AMY2, fully resolve 1,852 variants (SVs). In addition,...

Parental hypertension is known to predict high blood pressure (BP) in children. However, the extent which risk for conferred across multiple generations, notwithstanding impact of environmental factors, unclear. Our objective was therefore evaluate degree extends generations individuals community. We studied three Framingham Heart Study participants with standardized measurements performed at serial examinations spanning 5 decades (1948 through 2005): First Generation (n = 1809), Second...

Untargeted liquid-chromatography-mass spectrometry (LC-MS)-based metabolomics analysis of human biospecimens has become among the most promising strategies for probing underpinnings health and disease. Analysis spectral data across population scale cohorts, however, is precluded by day-to-day nonlinear signal drifts in LC retention time or batch effects that complicate comparison thousands untargeted peaks. To date, there exists no efficient means visualization quantitative assessment drift,...

Importance
Given that hypertension remains a leading risk factor for chronic disease globally, there are substantial ongoing efforts to define the optimal range of blood pressure (BP).
Objective
To identify common threshold level above which BP rise tends accelerate in progression toward hypertension.
Design, Setting, and Participants
This longitudinal, community-based epidemiological cohort study adults enrolled Framingham, Massachusetts, included 1252...

Emerging technologies now allow for mass spectrometry-based profiling of thousands small molecule metabolites ('metabolomics') in an increasing number biosamples. While offering great promise insight into the pathogenesis human disease, standard approaches have not yet been established statistically analyzing increasingly complex, high-dimensional metabolomics data relation to clinical phenotypes, including disease outcomes. To determine optimal analysis, we formally compare traditional and...

OBJECTIVE To assess the relation of type 2 diabetes occurring earlier (age <55 years) versus later in life to risk cardiovascular death and offspring. RESEARCH DESIGN AND METHODS In Framingham Heart Study, a community-based prospective cohort study, glycemic status was ascertained at serial examinations over six decades among 5,571 first- second-generation participants with mortality data 2,123 who initially did not have on parental status. We assessed cause case (cardiovascular...

Abstract Haplotype information is crucial for biomedical and population genetics research. However, current strategies to produce de novo haplotype-resolved assemblies often require either difficult-to-acquire parental data or an intermediate haplotype-collapsed assembly. Here, we present Graphasing, a workflow which synthesizes the global phase signal of Strand-seq with assembly graph topology chromosome-scale haplotypes diploid genomes. Graphasing readily integrates any that both outputs...

Abstract Immune related adverse events (irAEs) after immune checkpoint blockade (ICB) therapy occur in a significant proportion of cancer patients. To date, the circulating mediators ICB-irAEs remain poorly understood. Using non-targeted mass spectrometry, here we identify bio-active lipid linoleoyl-lysophosphatidylcholine (LPC 18:2) as modulator ICB-irAEs. In three independent human studies ICB treatment for solid tumor, loss LPC 18:2 preceded development severe irAEs across multiple organ...
