Abstract Human selection has reshaped crop genomes. Here we report an apple genome variation map generated through sequencing of 117 diverse accessions. A comprehensive model speciation and domestication along the Silk Road is proposed based on evidence from genomic analyses. Cultivated apples likely originate Malus sieversii in Kazakhstan, followed by intensive introgressions M. sylvestris . Xinjiang China turns out to be “ancient” isolated ecotype not directly contributing domestication....
Abstract Domestication of the apple was mainly driven by interspecific hybridization. In present study, we report haplotype-resolved genomes cultivated ( Malus domestica cv. Gala) and its two major wild progenitors, M. sieversii sylvestris . Substantial variations are identified between haplotypes each genome. Inference genome ancestry identifies ~23% Gala as hybrid origin. Deep sequencing 91 accessions selective sweeps in apples that originated from either progenitors associated with...
The Chinese chestnut (Castanea mollissima Bl.) is a woody nut crop with high ecological value. Although many cultivars have been selected from natural seedlings, elite lines comprehensive agronomic traits and characters remain rare. To explore genetic resources aid of whole genome sequence will play important roles in modern breeding programs for chestnut. In this study, we generated high-quality C. assembly by combining 90× Pacific Biosciences long read 170× high-throughput chromosome...
Transcriptome profiles of the red- and white-fleshed apples in an F1 segregating population Malus sieversii f.Niedzwetzkyana M.domestica ‘Fuji’ were generated using next-generation high-throughput RNA sequencing (RNA-Seq) technology compared. A total 114 differentially expressed genes (DEGs) obtained, which 88 up-regulated 26 down-regulated red-fleshed apples. The enriched with those related to flavonoid biosynthetic process stress responses. Further analysis identified 22 associated 68 that...
Elaeagnus angustifolia L. is a deciduous tree in the family Elaeagnaceae. It widely used to study abiotic stress tolerance plants and improve desertification-affected land because of its ability withstand diverse types environmental stress, such as drought, salt, cold, wind. However, no studies have examined mechanisms underlying resistance E. adaptive evolution. Here, we PacBio, Hi-C, resequencing, RNA-seq construct genome transcriptome explore evolution. The reconstructed was 526.80 Mb, with...
The complete mitochondrial genome sequence of Malus hupehensis var. pinyiensis, a widely used apple rootstock, was determined using the Illumina high-throughput sequencing approach. is 422,555 bp in length and has GC content 45.21%. It separated by pair inverted repeats 32,504 bp, to form large single copy region 213,055 small 144,492 bp. contains 38 protein-coding genes, four pseudogenes, 25 tRNA three rRNA genes. 25,608 longer than that M. domestica, several structural variations between...
Plant hormones play important roles in seed dormancy and breaking. We measured the hormone content rice (Oryza sativa L. cv. Nona Bokra) seeds at different stages with or without imbibition treatment. identified 1 265 differentially expressed genes (DEGs) between dormant dormancy-broken using RNA-seq analysis: 015 were significantly up-regulated, while 250 down-regulated. Sixteen DEGs selected as related to dormancy, their expressions validated quantitative PCR. Three same position two...
Garlic cultivars are predominantly characterized by their sterility and reliance on asexual reproduction, which have traditionally prevented the use of hybrid breeding for cultivar improvement in garlic. Our investigation has revealed a notable exception garlic line G398, demonstrates ability to produce fertile pollen. Notably, at seventh stage anther development, callose degradation sterile G390 was impeded, while G398 exhibited normal degradation. Transcriptome profiling an enhanced...
In radish, male sterility studies mainly focus on cytoplasmic (CMS) while genetic (GMS) has received less attention. To explore global gene expression profiles and identify genes associated with GMS, we performed de novo comparative transcriptome analyses of flower buds from a GMS line maintainer (fertile) line. Our study produced approximately 700 million paired-end reads, which were assembled into 115,284 unigenes an average length 1,196 bp N50 1,729 bp. These extensively annotated, nearly...
Abstract Elaeagnus angustifolia L. is a deciduous tree of the Elaeagnaceae family. It widely used in study abiotic stress tolerance plants and for improvement desertification-affected land due to its characteristics drought resistance, salt tolerance, cold wind other environmental adaptation. Here, we report complete genome sequencing using Pacific Biosciences (PacBio) platform Hi-C assisted assembly E. . A total 44.27 Gb raw PacBio sequel reads were obtained after filtering out low-quality...
The polymorphism of water-soluble protein, salt-soluble acid-soluble protein and prolamin was analyzed by A-PAGE in 24 foxtail millet varieties from different ecological zones. The results revealed that the banding patterns were similar to those protein. There existed over twenty bands each variety, only four contained polymorphic bands, showing obtained are not available use identification. There a certain degree heterogeneity bands.Seven ten appeared tested varieties, five which common ones,...

In this article, we carried out genome resequencing and SNP mining for cultivated apples in Shandong Province the sake of rapid identification apple varieties, germplasm evaluation, utilization. Genomic DNA was extracted immediately from leaves each sample, Paired-end Illumina genomic libraries were prepared sequenced on an Hiseq 4 000 platform following manufacturer's instructions. Resequencing 31 genomes generated a total 363 Gb high-quality cleaned sequences, with average 12.5 per...
