Abstract Certain transcription factors are proposed to form functional interactions with RNA facilitate proper regulation of gene expression. Sox2, a factor critical for maintenance pluripotency and neurogenesis, has been found associated several lncRNAs, although it is unknown whether these direct or via other proteins. Here we demonstrate that human Sox2 interacts directly one lncRNAs high affinity through its HMG DNA-binding domain in vitro. These primarily double-stranded non-sequence...
Abstract Background Several long noncoding RNAs (lncRNAs) have been shown to function as components of molecular machines that play fundamental roles in biology. While the number annotated lncRNAs mammalian genomes has greatly expanded, studying lncRNA a challenge due their diverse biological and because loci can contain multiple modes may exert function. Results We previously generated characterized cohort 20 knockout mice. Here, we extend this initial study provide more detailed analysis...
RNA has been classically known to play central roles in biology, including maintaining telomeres, protein synthesis, and sex chromosome compensation. While thousands of long noncoding RNAs (lncRNAs) have identified, attributing RNA-based lncRNA loci requires assessing whether phenotype(s) could be due DNA regulatory elements, transcription, or the lncRNA. Here, we use conserved X locus Firre, as a model discriminate between DNA- RNA-mediated effects vivo. We demonstrate that (i) Firre mutant...
Glioblastoma multiforme (GBM) is known as one of the most fatal forms cancer. MicroRNAs have been widely implicated in regulation mammalian development and pathogenesis. The brain-enriched miR-29 subfamilies are to be exclusively expressed developing brain, they aberrantly down-regulated GBM. This study aims elucidate role miR-29b GBM feasibility therapeutic targeting using conjugated nanoparticles. After confirmation expression levels tissues by analysis open source data, anticancer effect...
Transcriptome compartmentalization by the nuclear membrane provides both stochastic and functional buffering of transcript activity in cytoplasm, has recently been implicated neurodegenerative disease processes. Although many mechanisms regulating are also prevalent brain development, extent to which subcellular localization differs as matures yet be addressed. To characterize cytoplasmic transcriptomes during we sequenced RNA fractions from homogenate prenatal adult human postmortem cortex...
Abstract Polycomb Repressive Complex 2 (PRC2), an important histone modifier and epigenetic repressor, has been known to interact with RNA for almost two decades. In our previous publication (Long, Hwang et al. 2020), we presented data supporting the functional importance of interaction in maintaining PRC2 occupancy on chromatin, using comprehensive approaches including RNA-binding mutant rChIP-seq assay. Recently, concerns have expressed regarding whether impaired methyltransferase activity...
Abstract Fluorescence-guided surgery using 5-aminolevulinic acid (5-ALA) is now a widely-used modality for glioblastoma (GBM) treatment. However, intratumoral heterogeneity of fluorescence intensity may reflect different onco-metabolic programs. Here, we investigated the metabolic mechanism underlying 5-ALA in GBM. Using an in-house developed quantification system tumor tissues, collected 3 types GBM tissues on basis their intensity, which was characterized as strong, weak, and none....
Since high-throughput protein-protein interaction (PPI) data has recently become available for humans, there been a growing interest in combining PPI with other genome-wide data. In particular, the identification of phenotype-related subnetworks using gene expression great concern. Successful integration significant requires use search algorithm proper scoring method. Here we propose multivariate analysis variance (MANOVA)-based method greedy identifying differentially expressed subnetworks....
DNA methylation has long been recognized as a tumor-promoting factor when aberrantly regulated in the promoter region of genes. However, effect intragenic remains poorly understood on clinical aspects cancer. Here, we first evaluated significance for survival outcomes cancer patients genome-wide manner. Glioblastoma with hypermethylated regions exhibited better than hypomethylated patients. Enrichment analyses profiles epigenetic signatures prioritized ZMIZ1 possible glioblastoma prognostic...
Long noncoding RNAs (lncRNAs) are rapidly evolving and thus typically poorly conserved in their sequences. How these sequence differences affect the characteristics potential functions of lncRNAs with shared synteny remains unclear. Here we show that syntenically lncRNA Firre displays distinct expression localization patterns human mouse. Single molecule RNA FISH reveals a range cell lines, mouse ( mFirre ) is predominantly nuclear, while FIRRE hFIRRE distributed between cytoplasm nucleus....
Abstract Many of the biological functions performed by RNA are mediated RNA-binding proteins (RBPs), and understanding molecular basis these interactions is fundamental to biology. Here, we present massively parallel assay combined with immunoprecipitation (MPRNA-IP) for in vivo high-throughput dissection RNA–protein describe statistical models identifying domains parsing structural contributions RNA. By using custom pools tens thousands sequences containing systematically designed...

Abstract Alu is a primate-specific repeat element in the human genome and has been increasingly appreciated as regulatory many biological processes. But appreciation of limited tumorigenesis, especially for brain tumor. To investigate relevance to gliomagenesis, we studied element-associated post-transcriptional processes RNA expression by performing RNA-seq total 41 pairs neurotypical diverse glioma tissues. We find that A-to-I editing circular levels, well expression, are decreased overall...
The study of survival outliers glioblastoma can provide important clues on gliomagenesis as well the ways to alter clinical course this almost uniformly lethal cancer type. However, there has been little consensus genetic and epigenetic signatures long-term glioblastoma. Although two classical molecular markers including isocitrate dehydrogenase 1 or 2 (IDH1/2) mutation O6-methylguanine DNA methyltransferase (MGMT) promoter methylation are associated with overall rate patients, they not...
ABSTRACT RNA has been classically known to play central roles in biology, including maintaining telomeres 1 , protein synthesis 2 and sex chromosome compensation certain species 3,4 . At the center of these important biological systems are noncoding RNAs. While thousands long RNAs (lncRNAs) have identified mammalian genomes 5–8 attributing RNA-based lncRNA loci requires an assessment whether observed effect could be due DNA regulatory elements, act transcription, or transcript. Here, we use...
ABSTRACT Background Several long noncoding RNAs (lncRNAs) have been shown to function as central components of molecular machines that play fundamental roles in biology. While the number annotated lncRNAs mammalian genomes has greatly expanded, their functions remain largely uncharacterized. This is compounded by fact identifying lncRNA loci robust and reproducible phenotypes when mutated a challenge. Results We previously generated cohort 20 knockout mice. Here, we extend our initial study...
In this study, we investigated the applicability of functional materials by examining a variety physiological activities with extract Cleyera japonica leaf....
