UV cross-linking and immunoprecipitation (CLIP), followed by high-throughput sequencing, is a powerful biochemical assay that maps in vivo protein-RNA interactions on genome-wide scale. The CLIP Tool Kit (CTK) aims at providing set of tools for flexible, streamlined comprehensive data analysis. This software package extends the scope our original CIMS package. The implemented Perl. source code detailed documentation are available http://zhanglab.c2b2.columbia.edu/index.php/CTK .cz2294@columbia.edu.

Alternative cleavage and polyadenylation (APA), an RNA processing event, occurs in over 70% of human protein-coding genes. APA results mRNA transcripts with distinct 3' ends. Most within UTRs, which harbor regulatory elements that can impact stability, translation, localization.

In the course of studies aimed at role oxidative stress in development metastatic potential LNCaP-C4-2B prostate cancer progression model system, we found a relative decrease level expression cytoplasmic nicotinamide riboside: quinone oxidoreductase (NQO2) and an increase C4-2B cells compared to that LNCaP or its derivatives C4 C4-2. It was also specifically shed large extracellular vesicles (LEVs) suggesting these LEVs their cargo could participate establishment osseous metastases. The...

Abstract Prostate cancer is characterized by an innate capacity to produce higher concentrations of reactive oxygen species (ROS). ROS also a hallmark for highly aggressive disease. Our laboratory has focused on the molecular mechanisms inhibition prostate bone metastasis naturally occurring plant based anti-oxidant compound curcumin, arising from rhizomes Curcuma Longa. These studies highlight importance studying redox homeostasis in normal cells and how they are subverted cells. The LNCaP...

For the first time, a diagnostic for extreme ultraviolet (EUV) spectroscopy was fielded on sheared-flow-stabilized (SFS) fusion Z-pinch experiment (FuZE-Q). The spectrometer collected time-gated plasma emission spectra in 5–40 nm wavelength (30–250 eV) range impurity identification, radiative power studies, and temperature density measurements. implementation of included fast (−10-ns risetime) pulsed high voltage electronics multi-stage differential pumping system that allowed vacuum-coupled...

Background: Osteoarthritis (OA) affects tens of millions people worldwide. Twin studies and human GWAS have shown that there is a strong genetic component to the disease, however, date relatively few genes been linked OA onset progression. Using zebrafish, genetically tractable organism, we aim identify novel relevant OA. Methods: We undertook forward screen 600 zebrafish families, screening for cartilage bone phenotypes by Alcian blue (cartilage) Alizarin Red (bone) staining. identified 5...

Abstract Advanced-stage prostate cancer is characterized by osseous metastases whose establishment involves the dynamic interplay of factors and exchange cellular contents constituents tumor bony microenvironment. Among that transport cargoes facilitate transmission signaling complexes for bone metastatic lesions are large extracellular vesicles (LEVs), also known as oncosomes. Abstract RNA-binding proteins (RBPs) regulate post-transcriptional gene expression by recognizing short and degenerate sequence elements in their target transcripts. Despite the expanding list of RBPs with vivo binding sites mapped genomewide using crosslinking immunoprecipitation (CLIP), defining precise RBP specificity remains challenging. We previously demonstrated that exact protein-RNA crosslink can be CLIP data at single-nucleotide resolution observed frequently occurs specific...
