Intra-tumor heterogeneity (ITH) is a key challenge in cancer treatment, but previous studies have focused mainly on the genomic alterations without exploring phenotypic (transcriptomic and immune) heterogeneity. Using one of largest prospective surgical cohorts for hepatocellular carcinoma (HCC) with multi-region sampling, we sequenced whole genomes paired transcriptomes from 67 HCC patients (331 samples). We found that while ITH was rather constant across stages, had very different...

Abstract Purpose: Despite the established role of EGFR tyrosine kinase inhibitors (TKIs) in EGFR-mutated NSCLC, drug resistance inevitably ensues, with a paucity treatment options especially EGFRT790M-negative resistance. Experimental Design: We performed whole-exome and transcriptome analysis 59 patients first- second-generation TKI-resistant metastatic NSCLC to characterize compare molecular alterations mediating T790M-positive (T790M+) -negative (T790M−) disease. Results: Transcriptomic...

Age-related gut microbial changes have been widely investigated over the past decade. Most of previous age-related microbiome studies were conducted on Western population, and short-read sequencing (e.g., 16S V4 or V3-V4 region) was most common microbiota profiling method. We evaluated compositional differences using long-read approach (i.e., PacBio targeting full-length V1-V9 regions) to enable a deeper taxonomic resolution better characterize Singaporeans from different age groups.

Aggregation of proteins into amyloid is the central hallmark a number protein diseases. Most studies were carried out on aggregation between similar species. However, it was observed that some patients with certain disease can easily acquire another unrelated disease. As such, also important to examine different Usually same species be attributed similarity their respective amino acid sequences. In this article, we motivated by an experimental study amylin (Islet Amyloid Polypeptide, IAPP)...

Recent advances in genome sequencing have improved variant calling complex regions of the human genome. However, it is difficult to quantify performance since existing standards often focus on specificity, neglecting completeness analyze regions. To create a more comprehensive truth set, we used Mendelian inheritance large pedigree (CEPH-1463) filter variants across Illumina, PacBio high-fidelity (HiFi), and Oxford Nanopore Technologies platforms. This generated map with over 4.7 million...

Abstract Tumor evolution is a highly heterogeneous process where multiple oncogenic pathways can lead to host defense evasion. Advancements in genome sequencing are allowing us better understand these processes and their impact. However, critical genomic variations that could be pivotal the development of tumors may have remained undetected due technological constraints short-read sequencing. PacBio HiFi generates accurate (>99.9%) long reads (>15 kb) with native...
