Increasing evidence suggests that interactions between regulatory genomic elements play an important role in regulating gene expression. We generated a genome-wide interaction map of human cells (ENCODE tier 1 cells, K562, GM12878) using Chromatin Interaction Analysis by Paired-End Tag sequencing (ChIA-PET) experiments targeting six broadly distributed factors. Bound regions covered 80% DNase I hypersensitive sites including 99.7% TSS and 98% enhancers. Correlating this with ChIP-seq RNA-seq...
Homoeologs are defined as homologous genes resulting from allopolyploidy. Bread wheat, Triticum aestivum, is an allohexaploid species with many homoeologs. Homoeolog expression bias, referring to the relative contribution of homoeologs transcriptome, critical for determining traits that influence wheat growth and development. Asymmetric transcription has been so far investigated in a tissue or organ-specific manner, which could be misleading due mixture cell types.
We report the development and optimization of reagents for in-solution, hybridization-based capture mouse exome. By validating this approach in a multiple inbred strains novel mutant strains, we show that whole exome sequencing is robust discovery putative mutations, irrespective strain background. found strong candidate mutations majority exomes sequenced, including new models orofacial clefting, urogenital dysmorphology, kyphosis autoimmune hepatitis.
Neonicotinoid insecticides, which target insect nicotinic acetylcholine receptors (nAChRs), have been widely and intensively used to control the whitefly, Bemisia tabaci , a highly damaging, globally distributed, crop pest. This has inevitably led emergence of populations with resistance neonicotinoids. However, date, there no reports target-site involving mutation B . nAChR genes. Here we characterize subunit gene family identify dual mutations (A58T&R79E) in one these genes ( BTβ1 )...
Rice yield and quality are adversely affected by increasing global surface temperature, strongly attributed to high night temperature (HNT) than daytime temperature. However, the molecular mechanism underlying heat‐tolerant characteristics of rice remains unclear. In present study, we compared proteomes ‐sensitive lines at early milky stage using an iTRAQ method. We have identified 38 differentially expressed proteins between two lines, which 32 been functionally annotated in NCBI and/or...
Species of Pomacea, commonly known as apple snails, are native to South America, and have become widely distributed agricultural environmental pests in southern China since their introduction the 1980s. However, only 2010 researchers recognized that at least two species, P. canaliculata maculata, present China. Although impacts snails been extensively documented, confusion still persists regarding current distributions origin species To resolve this confusion, we used phylogenetic...
Rice yield and quality are adversely affected by high temperatures, especially at night; nighttime temperatures more harmful to grain weight than daytime temperatures. Unfortunately, global consistently increasing an alarming rate the minimum temperature has increased three times as much corresponding maximum over past few decades. We analyzed transcriptome profiles for rice from heat-tolerant -sensitive lines in response night early milky stage using Illumina Sequencing method. The analysis...
Bemisia tabaci has developed high resistance to many insecticides and causes substantial agricultural economic losses annually. The insecticide of whitefly been widely reported in previous studies; however, the underlying mechanism remains little known. In this study, we cloned two P450 genes: CYP6DW3 CYP6DW5v1; these genes were markedly overexpressed imidacloprid-resistant populations compared with susceptible populations, knockdown decreased imidacloprid whitefly. Moreover, heterologous...
Being a destructive pest worldwide, the whitefly Bemisia tabaci has evolved resistance to neonicotinoid insecticides. The third-generation dinotefuran commonly been applied control of whitefly, but its underlying mechanism is currently unknown. On base our transcriptome data, here we aim investigate whether cytochrome P450 CYP6EM1 underlies in whitefly. Compared susceptible strain, gene was found be highly expressed both laboratory and field dinotefuran-resistant populations. Upon exposure...
The superfamily cytochrome P450s is involved in the evolution of insecticide resistance. However, whether CYP4G68, a differentially expressed gene identified from our transcriptomics analysis, confers resistance to world’s heavily used class neonicotinoids unknown. Hence, we explored role CYP4G68 conferring imidacloprid and thiamethoxam Bemisia tabaci. species B. tabaci MED developed low-to-high thiamethoxam. Exposure significantly increased expression CYP4G68. Moreover, quantitative...
Abstract Background Difference in physiology level between the immature and mature stages of insects likely contribute to different mechanisms insecticide resistance. It is well acknowledged that insect 20‐hydroxyecdysone (20E) plays an important role many biological processes stage, whether 20E confers resistance at this specific stage still poorly understood. By gene cloning, reverse transcription quantitative real‐time PCR, RNA interference (RNAi) vitro metabolism experiments, study aimed...
Single-cell transcriptomics has been fully embraced in plant biological research and is revolutionizing our understanding of growth, development, responses to external stimuli. However, single-cell transcriptomic data analysis plants not trivial, given that there currently no end-to-end solution integration various bioinformatics tools involves a large number required dependencies. Here, we present scPlant, versatile framework for exploring atlases with minimum input provided by users. The...
Spike architecture influences both grain weight and number per spike, which are the two major components of yield in bread wheat (Triticum aestivum L.). However, complex genome influence various environmental factors pose challenges mapping causal genes that affect spike traits. Here, we systematically identified involved trait formation by integrating information on genomic variation gene regulatory networks controlling young development wheat. We 170 loci responsible for variations length,...

Understanding the trade-offs between insecticide resistance and associated fitness is of particular importance to sustainable pest control. One most devastating worldwide, whitefly Bemisia tabaci, has developed various insecticides, especially neonicotinoid group. Although often conferred by P450s-mediated metabolic resistance, relationship such phenotype remains largely elusive. By gene cloning, quantitative reverse transcription (qRT)-PCR, RNA interference (RNAi), transgenic Drosophila...
Abstract Summary: ChIA-PET is rapidly emerging as an important experimental approach to detect chromatin long-range interactions at high resolution. Here, we present Model based Interaction Calling from data (MICC), easy-to-use R package sequencing data. By applying a Bayesian mixture model systematically remove random ligation and collision noise, MICC could identify with significantly higher sensitivity than existing methods the same false discovery rate.
