We report the strategy leading to first detection of variant concern 202012/01 (VOC) in France (21 December 2020). First, spike (S) deletion H69–V70 (ΔH69/ΔV70), identified certain SARS-CoV-2 variants including VOC, is screened for. This associated with a S-gene target failure (SGTF) three-target RT-PCR assay (TaqPath kit). Subsequently, SGTF samples are whole genome sequenced. approach revealed mutations co-occurring ΔH69/ΔV70 S:N501Y VOC.
A reliable diagnostic assay is crucial to early detect new COVID-19 cases and limit severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) transmission. Since the onset of pandemic, World Health Organization has published several molecular approaches developed by referral laboratories, including Charité (Germany), HKU (Hong Kong), China CDC (China), US (United States), Institut Pasteur, Paris (France). We aimed compare sensitivity specificity these different RT-PCR assays using...
High viral load in upper respiratory tract specimens observed for Delta cases might contribute to its increased infectivity compared the other variant. However, it is not yet documented if Omicron variant's enhanced also related a higher load. Our aim was determine spread loads variant.Nasopharyngeal swabs, 129 (Omicron) and 85 (Delta), from Health Care Workers were collected during December 2021 at University Hospital of Lyon, France. Cycle threshold (Ct) RdRp target cobas® 6800 SARS-CoV-2...
Abstract Background Baricitinib has shown efficacy in hospitalized patients with COVID-19, but no placebo-controlled trials have focused specifically on severe/critical COVID, including vaccinated participants. Methods Bari-SolidAct is a phase-3, multicentre, randomised, double-blind, trial, enrolling participants from June 3, 2021 to March 7, 2022, stopped prematurely for external evidence. Patients COVID-19 were randomised 4 mg once daily or placebo, added standard of care. The primary...
Abstract Although it is known that coronavirus disease 2019 can present with a range of neurological manifestations and in-hospital complications, sparse data exist on whether these initial symptoms are closely associated post-acute sequelae SARS-CoV-2 (severe acute respiratory syndrome 2; PANSC) female versus male sex impacts symptom resolution. In this international, multi-centre, prospective, observational study across 407 sites from 15 countries (30 January 2020 to 30 April 2022), we...
Abstract Little is known on the association between clinical factors and coronavirus disease 2019 (COVID‐19) more than 15 days after diagnosis. We conducted a multicentric prospective cohort of COVID‐19 hospitalized patients to describe clinical, biological, virological characteristics at hospital admission over time, according mortality up Day 60 admission. For analysis risk survival, analyses assessing associations demographic or comorbidities were performed using Cox regression model....
Abstract Background Humoral response to severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) occurs within the first weeks after disease 2019 (COVID-19). Those antibodies exert a neutralizing activity against SARS-CoV-2, whose evolution over time COVID-19 as well efficiency novel variants are poorly characterized. Methods In this prospective study, sera of 107 patients hospitalized with were collected at 3 and 6 months postinfection. We performed quantitative neutralization...
Modified vaccinia virus Ankara vaccine (MVA-BN; Bavarian Nordic) is recommended to contacts of mpox cases up 14 days post-exposure but the effectiveness this strategy unknown. Among 108 adults (≥ 18 years old) who received one dose MVA-BN after exposure mpox, 11 (10%) breakthrough were observed. Sexual was associated with risk (p = 0.0179). Samples taken from vaccinated had similar rates infectious isolation than unvaccinated cases.
D222G/N substitutions in A(H1N1)pdm09 hemagglutinin may be associated with increased binding of viruses causing low respiratory tract infections and human pathogenesis. We assessed the impact such on balance between neuraminidase cleavage, viral growth vivo virulence.Seven differing polymorphisms at codon 222 (2 D, 3 G, 1 N E) were isolated from patients characterized regards affinity (Kd) to α-2,6 sialic acid (SAα-2,6) SAα-2,3 enzymatic properties (Km, Ki Vmax). The hemagglutination assay...
Abstract We report the implementation of a two-step strategy for identification SARS-CoV-2 variants carrying spike deletion H69-V70 (ΔH69/ΔV70). This resulted in S-gene target failure (SGTF) three-target RT-PCR assay (TaqPath kit). Whole genome sequencing performed on 37 samples with SGTF revealed several receptor-binding domain mutations co-occurring ΔH69/ΔV70. More importantly, this enabled first detection variant concern 202012/01 France December 21 th 2020. Since September (S)...
Abstract High viral load in upper respiratory tract specimens observed for Delta cases may contributed to its increased infectivity compared the Alpha variant. Herein, we showed that RT-PCR Ct values Health Care Workers sampled within five days after symptom onset were significantly higher Omicron than (+2.84 Ct, p=0.008). This result comfort studies showing transmissibility of is related other mechanisms virus excretion.
Abstract The sensitivity of SARS-CoV-2 RT-PCR tests developed by Charité (Germany), HKU (Hong-Kong), China CDC (China), US (United-States), and Institut Pasteur, Paris (France) was assessed on cell culture supernatants clinical samples. Although all assays performed well for detection, RdRp Pasteur (IP2, IP4), N CDC, N1 were found to be the most sensitive.
A comprehensive clinical and microbiological assessments of COVID-19 in front-line healthcare workers (HCWs) is needed. Between April 10th May 28th, 2020, 319 HCWs with acute illness were reviewed. In addition to SARS-CoV-2 RT-PCR screening, a multiplex molecular panel was used for testing other respiratory pathogens. For positive HCWs, the normalized viral load, culture, virus neutralization assays performed weekly. negative serological one month after inclusion. Among included, 67 (21.0%)...
Emergence of influenza viruses from the animal reservoir is a permanent challenge. The rapid description and immediate sharing information on these invaluable for surveillance networks pandemic preparedness. With help data generated World Health Organization Collaborating Centre Reference Research Influenza at United States Centers Disease Control Prevention, we provide here swine–origin triple reassortant A(H3N2) detected in human cases north-east States.
The ongoing influenza epidemic is characterized by intense activity with most infections due to the A (H3N2) viruses. Using screening method, mid-season vaccine effectiveness (VE) in preventing influenza-like illness primary care was estimated 32% (95% CI; 23 40) among risk groups and 11% -4 23) elderly (≥ 65 y). VE ≥ y lowest estimate regarding 4 previous seasonal epidemics.
ABSTRACT Enterovirus (EV) detection by a new commercially available reverse transcription (RT)-PCR assay (Penter RT-PCR test) was compared with EV isolation from cell cultures and an in-house assay. Of the 54 cerebrospinal fluid specimens collected during summer outbreak of aseptic meningitis, 52% were positive culture versus 76% 80% test (52 76 80%; P = 0.003). This reliable RNA is suitable for clinical diagnosis EV-related meningitis may improve management neurological syndromes.
