Abstract Although several ribosomal protein paralogs are expressed in a tissue-specific manner, how these proteins affect translation and why they required only certain tissues have remained unclear. Here we show that RPL3L, paralog of RPL3 specifically heart skeletal muscle, influences elongation dynamics. Deficiency RPL3L-containing ribosomes RPL3L knockout male mice resulted impaired cardiac contractility. Ribosome occupancy at mRNA codons was found to be altered the RPL3L-deficient...
Hepatic iron overload is a risk factor for progression of hepatocellular carcinoma (HCC), although the molecular mechanisms underlying this association have remained unclear. We now show that iron-sensing ubiquitin ligase FBXL5 previously unrecognized oncosuppressor in liver carcinogenesis mice. Hepatocellular elicited by ablation gave rise to oxidative stress, tissue damage, inflammation, and compensatory proliferation hepatocytes consequent promotion induced exposure chemical carcinogen....
Abstract Although several long noncoding RNAs (lncRNAs) have recently been shown to encode small polypeptides, those in testis remain largely uncharacterized. Here we identify two sperm-specific Kastor and Polluks, encoded by a single mouse locus ( Gm9999 ) previously annotated as encoding lncRNA. Both Polluks are inserted the outer mitochondrial membrane directly interact with voltage-dependent anion channel (VDAC), despite their different amino acid sequences. Male VDAC3-deficient mice...
Protein analysis strategies involving targeted protein degradation are powerful approaches to determine gene functions. Auxin-inducible degron (AID) is among the most widely used methods for target knockdown. This system enables rapid depletion of AID-tagged proteins in an auxin-dependent manner. Various improved AID have been developed date; however, requirement tag remains a common challenge. Here, we demonstrated efficiency affinity-linker-based super-sensitive condition-knockdown...
Abstract Although ribosome-profiling and translation initiation sequencing (TI-seq) analyses have identified many noncanonical codons, the precise detection of sites (TISs) remains a challenge, mainly because experimental artifacts such analyses. Here, we describe new method, TISCA (TIS by Complex Analysis), for accurate identification TISs. proved to be more reliable TIS compared with existing tools, it substantial number near-cognate codons in Kozak-like sequence contexts. Analysis...
Although long noncoding RNAs (lncRNAs) are transcripts that do not encode proteins by definition, some lncRNAs actually contain small open reading frames translated. TINCR (terminal differentiation–induced ncRNA) has been recognized as a lncRNA contributes to keratinocyte differentiation. However, we here show encodes ubiquitin-like protein is well conserved among species and whose expression was confirmed the generation of mice harboring FLAG epitope tag sequence in endogenous frame...
Abstract Background Recently, two molecular subtypes of pancreatic ductal adenocarcinoma (PDAC) have been proposed: the “Classical” and “Basal-like” subtypes, with former showing better clinical outcomes than latter. However, “molecular” classification has not applied in real-world practice. This study aimed to establish patient-derived organoids (PDOs) for PDAC evaluate their application subtype outcome prediction. Methods We utilized tumor samples acquired through endoscopic...
Ribosomes polymerize nascent peptides through repeated inter-subunit rearrangements between the classic and hybrid states. The peptidyl-tRNA, intermediate species during translation elongation, stabilizes translating ribosome to ensure robust continuity of elongation. However, acidic residue-rich sequences destabilizes ribosome, leading a stochastic premature cessation termed intrinsic destabilization (IRD), which is still ill-defined. Here, we dissect molecular mechanisms underlying IRD in...
The CHD (chromodomain helicase DNA binding protein) family consists of nine chromatin remodeling factors that alter structure in an ATP-dependent manner. CHD4 contributes to the regulation various cellular activities and processes including development through interaction with multiple proteins formation NuRD (nucleosome deacetylase activity) complex. Functions appear not be mediated by complex or other known interactors have also been identified, however, suggesting existence unrecognized...
