Progress in microbial ecology is confounded by problems when evaluating results from different sequencing methodologies. Contrary to existing expectations, here we demonstrate that the same biological conclusion reached using NGS technologies stringent sequence quality filtering and accurate clustering algorithms are applied.

Abstract The size of bacterial genomes is often associated with organismal metabolic capabilities determining ecological breadth and lifestyle. recently proposed Candidate Phyla Radiation (CPR)/Patescibacteria encompasses mostly unculturable taxa relatively small genome sizes potential for co‐metabolism interdependencies. As yet, little known about the ecology evolution CPR, particularly respect to how they might interact other taxa. Here, we reconstructed two novel (namely, Candidatus...
Abstract Sequencing 16S rRNA gene amplicons is the gold standard to uncover composition of prokaryotic communities. The presence multiple copies this makes community abundance data distorted and copy normalization (GCN) necessary for correction. Even though GCN provided a picture closer metagenome before, it should also be compared with communities known due fact that library preparation prone methodological biases. Here, we process amplicon from eleven simple mock DADA2 estimate impact GCN....
Phenylketonuria (PKU) is an inborn error of metabolism associated with high blood levels phenylalanine (Phe). A Phe-restricted diet supplemented L-amino acids the main treatment strategy for this disease; if started early, most neurological abnormalities can be prevented. The healthy human gut contains trillions commensal bacteria, often referred to as microbiota. composition microbiota known modulated by environmental factors, including diet. In study, we compared 8 PKU patients on dietary...
More than 95 % short roots of most terrestrial plants are colonized by mycorrhizal fungi as soon they emerge in the upper soil profiles. The establishment association involves profound morphological and physiological changes root fungus. It is affected other rhizospheric microorganisms, specifically bacteria. Bacteria may have developed mechanisms selective interaction with surrounding neutral or positive effects on associations, but negative effect pathogens general. Because beneficial...
Abstract The data used for profiling microbial communities is usually sparse with some microbes having high abundance in a few samples and being nearly absent others. However, current bioinformatics tools able to deal this sparsity are lacking. pime (Prevalence Interval Microbiome Evaluation) was designed remove those taxa that may be relative just but have low prevalence overall. reliability robustness of were compared against existing methods tested using 16S rRNA independent sets. filters...
Soil microbiome is one of the most heterogeneous biological systems. State-of-the-art molecular approaches such as those based on single-amplified genomes (SAGs) and metagenome assembled-genomes (MAGs) are now improving our capacity for disentailing soil microbial-mediated processes. Here, we analysed publicly available datasets microbial MAG's reconstructed from Amazon's tropical (primary forest pasture) active layer permafrost, aiming to evaluate their genome size. Our results suggest that...
Coffee harvested in the Caparaó region (Minas Gerais, Brazil) is associated with high-quality coffee beans resulting beverages. We characterize, microbiologically and chemically, fermented coffees from different altitudes through target NGS, chromatography, conventional chemical assays. The genera Gluconobacter Weissella were dominant coffee’s fruits 800 1,000 m. Among Eukaryotic community, yeasts most all altitudes. fungal genus was Cystofilobasidium , which inhabits cold environments...
Root-knot nematodes (Meloidogyne spp.) threaten global agricultural production. Bacteria that inhabit the nematode egg mass have not been well explored. Using a metataxonomic approach based on sequencing 16S rRNA gene of bacteria communities associated with Meloidogyne exigua masses, we found significant differences in bacterial composition and diversity masses symptomatic coffee plants compared to asymptomatic ones, for first time field conditions. The families Pseudomonadaceae,...
Brazilian offshore crude oil exploration has increased after the discovery of new reservoirs in region known as pré-sal, a depth 7.000 m under water surface. Oceanic islands near these areas represent sensitive environments, where changes microbial communities due contamination could stand for loss metabolic functions, with catastrophic effects to soil services provided from locations. This work aimed evaluate effect petroleum on community shifts (Archaea, Bacteria and Fungi) Trindade Island...
Soil microbial communities’ assembly is strongly tied to changes in temperature and moisture. Although functional redundancy seems overcome taxonomical composition changes, the sensitivity resilience of soil communities from subtropical regions response seasonal variations are still poorly understood. Thus, development new strategies for biodiversity conservation sustainable management require a complete understanding abiotic process involved selection taxa functions. In this work, we used...
Second-generation biofuel production is in high demand, but lignocellulosic biomass’ complexity impairs its use due to the vast diversity of enzymes necessary execute complete saccharification. In nature, lignocellulose can be rapidly deconstructed division biochemical labor effectuated bacterial communities. Here, we analyzed lignocellulolytic potential a consortium obtained from soil and dry straw leftover sugarcane milling plant. This was cultivated for 20 weeks aerobic conditions using...
The bacterial genus Sodalis is represented by insect endosymbionts as well free-living species. While the former have been studied frequently, distribution of latter not yet clear. Here, we present a description strain, ligni sp. nov., originating from decomposing deadwood. favored occurrence S. in deadwood confirmed both 16S rRNA gene and metagenome data. Pangenome analysis available genomes shows at least three groups within genus: deadwood-associated strains, tsetse fly other insects....
