The genome-wide association study (GWAS) approach has discovered hundreds of genetic variants associated with diseases and quantitative traits. However, despite clinical overlap statistical correlation between many phenotypes, GWAS are generally performed one-phenotype-at-a-time. Here we compare the performance modelling multiple phenotypes jointly that standard univariate approach. We introduce a new method software, MultiPhen, models simultaneously in fast interpretable way. By performing...
Improved diagnostic tests for tuberculosis in children are needed. We hypothesized that transcriptional signatures of host blood could be used to distinguish from other diseases African who either were or not infected with the human immunodeficiency virus (HIV).
Using a microarray-based approach, Michael Levin and colleagues develop disease risk score to distinguish active from latent tuberculosis, as well tuberculosis other diseases, using whole blood samples. Please see later in the article for Editors' Summary
TreeFam (http://www.treefam.org) was developed to provide curated phylogenetic trees for all animal gene families, as well orthologue and paralogue assignments. Release 4.0 of contains 1314 families automatically generated another 14,351 families. We have expanded include 25 fully sequenced genomes, four genomes from plant fungal outgroup species. also introduced more accurate approaches grouping genes into building trees, inferring orthologues paralogues. The user interface viewing family...
IMPORTANCEBecause clinical features do not reliably distinguish bacterial from viral infection, many children worldwide receive unnecessary antibiotic treatment, while infection is missed in others.OBJECTIVE To identify a blood RNA expression signature that distinguishes febrile children. DESIGN, SETTING, AND PARTICIPANTSFebrile presenting to participating hospitals the United Kingdom, Spain, Netherlands, and States between 2009-2013 were prospectively recruited, comprising discovery group...
Alcohol consumption is a moderately heritable trait, but the genetic basis in humans largely unknown, despite its clinical and societal importance. We report genome-wide association study meta-analysis of ∼2.5 million directly genotyped or imputed SNPs with alcohol (gram per day kilogram body weight) among 12 population-based samples European ancestry, comprising 26,316 individuals, replication genotyping an additional 21,185 individuals. SNP rs6943555 autism susceptibility candidate 2 gene...
Abstract We present a novel pipeline and methodology for simultaneously estimating isoform expression allelic imbalance in diploid organisms using RNA-seq data. achieve this by modeling the of haplotype-specific isoforms. If unknown, two parental sequences can be individually reconstructed. A new statistical method, MMSEQ, deconvolves mapping reads to multiple transcripts (isoforms or isoforms). Our software take into account non-uniform read generation works with paired-end reads.
Sweetpotato [Ipomoea batatas (L.) Lam.] is a globally important staple food crop, especially for sub-Saharan Africa. Agronomic improvement of sweetpotato has lagged behind other major crops due to lack genomic and genetic resources inherent challenges in breeding heterozygous, clonally propagated polyploid. Here, we report the genome sequences its two diploid relatives, I. trifida triloba, show that these high-quality assemblies are robust references hexaploid sweetpotato. Comparative...
